The reason for Cal Stone's aging was explained
In the Manifest storyline, Cal Stone always felt the callings differently from his aunt and his father, always having had a 'sixth sense' that indicated to him how things would happen. The reason behind this is revealed in the third season, where we discover that he was one of three people to see a white light during flight 828.
Following the investigations, we were led to the end of the season, where Cal touches the tail of the plane and disappears. Later, we see that he returns 5 years older alongside his dead mother.
In the 4th season of Manifest, the place where he goes is finally deciphered, and it is described as divine consciousness, a place where everyone was during the 5 years for the common world. According to what was established by the series, time in divine consciousness passes differently from the real world.

With that, when touching the tail of the plane, we see the 12-year-old version of Cal, which encounters Fiona Clark (Francesca Faridany) and Captain Bill Daly (Frank Deal), whom we saw disappearing during the second season in the same storm. These, in turn, are shown at peace, affirming that they chose to stay in that place.
When Cal tries to return, the captain tries to make him stay, but Clark refuses, and states that he still has work to do. Right after that, he returns to the common world, 5 years older, and this is due to his time in divine consciousness.
Although this conversation was just minutes for him, his body finally caught up with the 5 years he lost due to the flight. At his age, he returns to being 17 years old, which he shares with his twin sister in Manifest.
However, although his body has aged, his mind hasn't, and he continues to be 12 years old mentally. Now, he is portrayed by Ty Doran, with Jack Messina, his younger version, having said goodbye to the role.
