Gotham Knights, like most adaptations of the Batman franchise, takes elements from the comics and weaves its own tale. Which stories it borrows directly are some of the game's biggest mysteries, since the plot doesn't spend much time on the past.

Is Batman dead?
Bruce died once early in the game, which was hard to swallow. Smart players probably figured out he'd return via the Lazarus Pit, since Talia was involved as a character.
He is brought back from the dead, fights the player, and then sacrifices himself once more to prevent the Court of Owls from getting their hands on the Lazarus Pit.
In the end, it's said that only Batwing wreckage is found and there was no body. Since Bruce died without anything that really proves it, it's possible he survived and could return in a sequel, but that's an unresolved question.

Who is the new voice?
This is one of the updated points on the bulletin board after players finish with the credits. Who is the new Voice of the Court of Owls that appeared at the Lazarus Pit? Is he someone the players met in the game, or at least someone that even the lightest Batman fan would recognize?
It's hard to say, but of all the DLC possibilities, it seems this will be explored first before a proper sequel. There's also the question of how much the Court of Owls meddled with overtime in this version of Gotham.
Blackgate is the only prison mentioned in Gotham Knights that houses villains. The cornerstone of the Batmanseries has always been Arkham Asylum because it was supposed to be a treatment facility.
Batman has a code against killing anyone, and that's why he was so eager to re-educate these villains at Arkham Asylum to prepare them for society again.
So, what happened to this facility in this universe where it was abandoned in favor of a more standard prison line in Blackgate? This could be an interesting clue for DLC to explore with Batman as the star.
